The arms were granted on July 4, 1616 by King Sigismund Vasa and were officially regranted on April 17, 1991.

The arms symbolise the fight against Protestantism: the Vasa dynasty especially liked such usage of St. Michael. The arms were used until the end of the 18th century.

In 1970 the old arms were already forgotten. So new arms were created, reflecting the active participation of people from Joniškis in the uprisings of the 18th-19th centuries: on a red field sinister bendwise a silver lined scythe (the most popular weapon of peasants) and two golden 8-pointed stars. But heraldry of Lithuanian towns was banned in 1970 before the approval of new arms.
The historical arms were reconstructed from the text of privilege (picture did not survive) and from seals of the 17th-18th centuries.
